Nagelsmann made some changes by bringing on Eric Maxim Chupo Moting for youngster Jamal Musiala while Josip Stansic replaced Canadian international Alphonso Davies.
It was 4-0 in the 50th minute as Sane got his brace, all thanks to Mane, who gave a loop pass over the Plzen defense.
Coupon Moting joined the party as he completed the rout in the 59th minute to cap a fantastic night for his side.
Bayern sits top of Group C with nine points from three games.
Next for Bayern is a trip to Dortmund on Saturday 8th, October.
